A breathless four minutes of injury time saw Marco Reus and Felipe Santana haul the outgoing Bundesliga champions through after a thrilling second leg.
Polish hotshot Robert Lewandowski forced the first real chance — gliding right and dinking an opportunistic shot from the edge of the box over keeper Willy — and his crossbar.
Seizing on a defensive lapse, Joaquin picked his spot and fired past Roman Weidenfeller from just outside the area on 25 minutes.
A gorgeous team move down the right led to an outstanding Reus flick-on that Lewandowski took in his stride before knocking past Willy.
Klopp was furious with his side as the half time whistle blew, after Joaquin was allowed to ghost in and head too close to Weidenfeller.
Within a minute, Joaquin was bemoaning not having already netted a hat-trick after again nodding a free header just too close to Weidenfeller.
Chances were coming thick and fast as Mario Gotze shinned wide from a narrowing angle after Sergio Sanchez failed to clear Malaga's lines.
Jeremy Toulalan then arrowed a fierce shot that the overworked Wiedenfeller had to punch away to his right in the nick of time.
But then Reus popped up at the other end to force Willy into a fantastic close-range save during a pulsating, increasingly desperate climax.
An incisive break then allowed sub Eliseu to tap in at the far post — from an unnoticed offside position — to seemingly seal Malaga's place in history.
And Santana forced home right at the death — again from an offside position — to seal a magical night for Klopp and his side.
